As for Haven, the problem there was the refusal to evacuate and general cowardice, treachery and incompetence of the royal guard, the jsp and ensign fake smiles.
The unexpected existence of Apu Hallowman was a huge complication of course, but not one that could be solved by throwing bodies at it.

A ship that enormous must have a huge crew. It's basically a floating city. Probably has a large civilian contractor population too.
If it has managed to remain secret, that means it's probably like the soviet closed cities, people who go in are not allowed to get out, unless they are needed outside and then they'll be monitored constantly to make sure they don't blab.
The need for secrecy also means the floating city has to be mostly self-sufficient, so it must produce its own food and drinkable water, manage its own wastes (just dumping sewage in the ocean isn't a good idea especially if that's where you get most of your food and water). So, not just an arc, but an arcology.
