It is likely they are just being jerks. It is also likely that now they are on, they might as well ensure that noone takes Radar for an actual combatant.
After all, a radar is a valuable piece of equipment thats hard to replace. You dont want people punching it if you can avoid so.
In the 19th century in civilized countries that still forced their prisoners to wear irons for long periods of time (weeks and months) the irons were padded with cloth and leather to prevent chafing. Don't they have stuff like that here?

I suppose they are afraid he will try to defeat to Malhart. After all they are not sure how Malhart was able to recruit at least some of the kids, maybe he has special powers to do so. These handcuffs are more than a disguise.
