Honestly? Shaliha is laying the whole deal out in very reasonable terms here:

Without revealing anything about the vision she received, she's making a vague enough allusion to the fact that she knows that the things she has seen and heard may make Klaassen/the Order consider her a liability.

She's also presenting the fact that she's not relinquishing Three in a manner that leaves no room for compromise or argument; by presenting him as a potential witness to crimes that the Order itself is/may be responsible for and who is, in that capacity, going to need protection from the Order itself, she's effectively neutering any appeals to the Order's wishes or commands as motivation for why she should relinquish Three to the Order...

In short: She has revealed that she knows that she needs to protect both herself AND a potential witness from Klaassen/the Order itself.

If only more irl soldiers and law enforcement officers were as morally principled as Shalhia.

@Joe I think it is simple. Up until very recently she has had *faith* in the benevolence of the GO. When you believe you are serving a good greater power, you can justify doing problematic things. Now that she thinks the GO might have something to do with these horrific experiments, and more (human Three???), her faith is shaken so she is falling back on her true morals.

It's because in her mind, everything is acceptable as long as it's to prevent atrocities like the one who created her
But so many things in that game pointed to her that the order is also doing those horrible things, so she snaps.
